Mechanisms of Gene Regulation

The histone deacetylase OsHDAC1 negatively regulates OsNAC4 that controls root development.

We had previously isolated a rice gene encoding a histone deacetylase, OsHDAC1, and observed that transgenic overexpression of the gene alters root architecture of the OsHDAC1 plants at seedling stage. To identify transcriptional repression events that occur as a result of the OsHDAC1 overexpression, global expression profiling of root genes was performed on the OsHDAC1 plants or HDAC inhibitor-treated nontransgenic plants in comparison with non-transgenic control plants. We selected 30 different genes with 1.5-fold greater induction and reduction in HDAC inhibitor-treated nontransgenic and OsHDAC1 plants than in non-transgenic control plants, respectively. Interestingly, OsNAC4, a member of the NAC family, was identified as a key member of the OsHDAC1 regulon and it is negatively regulated by OsHDAC1. To address epigenetic effects of OsHDAC1 on histone modification of the OsNAC4 promoter region, we performed chromatin immunoprecipitation (ChIP) assays using a group of antibodies, each specific to acetylation, phosphorylation and methylation of H3 and H4. Our ChIP results demonstrated that OsHDAC1 negatively regulates OsNAC4 by deacetylating H4K5, H4K12 H3K14 and H3K18 and by increasing methylation of H4R3 and H3K9 in the OsNAC4 promoter region. Moreover, transgenic overexpression of OsNAC4 phenocopies of the OsHDAC1 knock-out line and the OsNAC4 knock-out line phenocopies of OsHDAC1 overexoressors, indicating that OsNAC4 is a key component of the OsHDAC1 regulon and mediates alteration in root architechure of OsHDAC1 transgenic rice plants.
